Some early pitfalls to check:
The first challenge with the installation process is making sure that you 'point the installer' to the correct folder, which is your root folder.
For FSX SE folks, you want it to go into ....\Steam\Steamapps\common\FSX. If the installer prompts you to add a folder there, called Microsoft Flight Simulator X, then don't do it. Use the browse button or just edit/remove that additional folder.
For Prepar3d folks, the installer might give you that extra folder also. You want it to install into ....\Lockheed Martin\Prepar3D v4 and that's it. Make sure you aren't getting an additional Prepar3d v4 folder in there (as Texxasal describes below).

Installer for P3d v4 Installation is in non-standard location, so I use "Browse" button to access P3d Directory When I install using that location, the installer appends an additional node of "Prepar3dv4" to the end of the file name, causing the files to be loaded incorrectly.

Like most installers with a default path, the installer keeps the final destination folder name. It is a feature designed to get the files into the correct folder. When browsing to an alternate installation path–in Fleet Traffic or any other application install–one must edit the path shown in the Path window to the exact path.
